Tanja Stadler , ETH Zurich : " Inferring the epidemic behavior of viruses from sequence data "
Résumé :
We provide a mathematical framework yielding a computational method which allows to infer directly epidemiological parameters from virus sequences using a Bayesian method. Our epidemiological model is based on a birth-death process. It has a parameter for transmission and becoming non-infectious and therefore explicitly describes the epidemiological process, in contrast to the previously used coalescent which merely captures the changes in effective population size. The model is implemented in the Beast software package. Using our method, we calculate the basic reproductive number, R_0, for HIV in Switzerland to be 2.14, 95 \ CI [1.57,3.00]. We further show that the R_0 is not transmission group dependent. The advantage of our R_0 estimation is that our method only relies on sequence data. Existing R_0 estimation methods are based on the initial population growth or on the coalescent and rely on a good estimate of the length of infection time, which is problematic as this time span is very variable for HIV.
